Update: This, like just about everything, works in Firefox as well...

I'm constantly storing and referring to links for:
software I use
tutorials & documentation
blogs & sites of people I know and follow
new technologies
google searches to follow over time
online subscriptions
communities and groups I'm involved with
to-read items
good writing, articles
web-utilities
I've got a folder structure that reflects my daily workload:
\Projects\ - everything that's rolling & not related to work
\Ideas\ - With any luck, these items get moved into Projects
\Work\ - Notes, contact info, project info regarding work projects
\Learn\ - Technologies/techniques I intend to learn in the near-future
\Personal\ - Good writing, self-improvement, humor, etc
\Design\ - Fonts, Stock Photos & sites, prototypes
\Favorites\ - hierarchy of favorite websites
\Patterns Practices Procedures\ - Best practices, snippets by technology & language
\Software\ - Flash-drive software, apps & links to apps to run from anywhere
\Software\Development\ - Sorceforge projects or dev-related apps
Adding new items is as easy as dragging the url icon from your browser's Address bar into the appropriate folder on the flash-drive.

Whenever I find an app or sourceforge project that I want to make note of, I make a folder for it and grab the shortcut.
If I discover a good Google query I want to follow over time, I drop that url onto the drive:
http://www.google.com/search?hl=en&q=darwin+vii&btnG=Google+Search
Finally, I have a small vbs script I wrote years ago that iterates over the drive and creates a dump file that reflects the directory structure & all .url files.
